Prior to the start of the 2021–22 season, Allen was made captain by Michael O'Neill. Stoke had a frustrating season as after being in the top six for the first half of the campaign a poor second half saw them slip down the table and finish in 14th. Allen left Stoke at the end of the season following the expiration of his contract.
