Alicyclobacillaceae
The Alicyclobacillaceae are a family of Gram-positive bacteria. All members of this family are aerobic and form endospores. The family contains four genera: ''Alicyclobacillus'', ''Effusibacillus'', '' Kyrpidia'', and '' Tumebacillus''. When originally created in 2009, Alicyclobacillaceae was a monophyletic family, only including genus ''Alicyclobacillus''. In 2011, the novel genus '' Kyrpidia'' was proposed and placed in family Alicyclobacillaceae, and '' Tumebacillus'' was placed into the family as well. In 2014, the novel genus ''Effusibacillus'' was proposed and added as the fourth member of Alicyclobacillaceae. ''Alicyclobacillus'' is the largest genus in Alicyclobacillaceae, with over 20 validly published species. The species are all acidophilic and have thermally resistant endospores. Effusibacillus
''Effusibacillus'' is a genus of Gram-positive, rod-shaped, aerobic, spore-forming bacteria. ''Effusibacillus'' was first proposed in 2014 after a strain of bacteria was isolated from the sediment of a freshwater lake. While genetically similar to other members of the family ''Alicyclobacillaceae'', the strain was found to be distinct enough to require its own genus, and was named ''E. lacus.'' It was also found that two other previously described organisms in the genus ''Alicyclobacillus'', ''A. consociatus'' and ''A. pohliae'' belonged in this new genus. The name is derived from Latin ''effusus'' (disorderly) and ''bacillus'' (small rod), which refers to the various lengths of the cells microscopically. Members of this genus have been isolated from a lake in Japan, a lake in Antarctica, and from the blood of a woman (in a non-infectious capacity). Kyrpidia
''Kyrpidia'' is a genus of Gram-positive, rod-shaped, thermophilic, spore-forming bacteria. ''Bacillus tusciae'' was first described in 1984, and had been isolated from a geothermal area in Tuscany, Italy. It was placed within the genus ''Bacillus'' at that time. Further work on the organism led to the creation of a new genus, ''Kyrpidia'', in 2010. The genus was "named in honor of Nikolaos C. Kyrpides, a Greek-American genomics scientist, who co-initiated the Genomic Encyclopedia of ''Archaea'' and ''Bacteria''." ''K. tusciae'' is the type species for the genus. Both species of ''Kyrpidia'' have been isolated from areas of high volcanic activity in Tuscany and the Azores. Tumebacillus
''Tumebacillus'' is a genus of Gram-positive, rod-shaped, spore-forming bacteria. Members of the genus can be motile or non-motile, and form white or yellow colonies on R2A agar. The genus was first proposed in 2008 from the discovery of a potentially 5000-7000 year-old bacterium from Canadian high arctic permafrost, which would become the type strain of the genus '' T. permanentifrigoris''. The genus name was derived from Latin ''tume'' (from ''tumefacere'', to make swollen) and ''bacillus'' (small rod), referring to the swollen sporangia produced by ''T. permanentifrigoris'' and the shape of the cells. Members of this genus have been isolated from arctic permafrost, soil samples, cassava wastewater, decomposing algal scum, river water, and the gut of a vulture. It was first isolated from a blood sample from a 51-year-old woman, although it was not implicated as a pathogen. This article lists the orders of the Bacteria. The currently accepted taxonomy is based on the List of Prokaryotic names with Standing in Nomenclature (LPSN) and National Center for Biotechnology Information (NCBI) and the phylogeny is based on 16S rRNA-based LTP release 132 by The All-Species Living Tree Project. Genome Taxonomy Database
The Genome Taxonomy Database (GTDB) is an online database that maintains information on a proposed nomenclature of prokaryotes, following a phylogenomic approach based on a set of conserved single-copy proteins. In addition to breaking up paraphyletic groups, this method also reassigns taxonomic ranks algorithmically, creating new names in both cases. Information for archaea was added in 2020, along with a species classification based on average nucleotide identity. Each update incorporates new genomes as well as human adjustments to the taxonomy. An open-source tool called GTDB-Tk is available to classify draft genomes into the GTDB hierarchy. The GTDB system, via GTDB-Tk, has been used to catalogue not-yet-named bacteria in the human gut microbiome and other metagenomic sources. The All-Species Living Tree Project
The All-Species Living Tree' Project is a collaboration between various academic groups/institutes, such as ARB Project, ARB, SILVA rRNA database project, and List of Prokaryotic names with Standing in Nomenclature, LPSN, with the aim of assembling a database of 16S ribosomal RNA, 16S rRNA sequences of all validly published species of ''Bacteria'' and ''Archaea''. At one stage, 23S ribosomal RNA, 23S sequences were also collected, but this has since stopped. Currently there are over 10,950 species in the aligned dataset and several more are being added either as new species are discovered or species that are not represented in the database are sequenced.
