Intelligent Systems For Molecular Biology
Intelligent Systems for Molecular Biology (ISMB) is an annual academic conference on the subjects of bioinformatics and computational biology organised by the International Society for Computational Biology (ISCB). The principal focus of the conference is on the development and application of advanced computational methods for biological problems. The conference has been held every year since 1993 and has grown to become one of the largest and most prestigious meetings in these fields, hosting over 2,000 delegates in 2004. From the first meeting, ISMB has been held in locations worldwide; since 2007, meetings have been located in Europe and North America in alternating years. TopHat (bioinformatics)
TopHat is an open-source bioinformatics tool for the throughput alignment of shotgun cDNA sequencing reads generated by transcriptomics technologies (e.g. RNA-Seq) using Bowtie first and then mapping to a reference genome to discover RNA splice sites ''de novo''. TopHat aligns RNA-Seq reads to mammalian-sized genomes. History TopHat was originally developed in 2009 by Cole Trapnell, Lior Pachter and Steven Salzberg at the Center for Bioinformatics and Computational Biology at the University of Maryland, College Park and at the Mathematics Department, UC Berkeley. The International Society for Computational Biology (ISCB) is a scholarly society for researchers in computational biology and bioinformatics. The society was founded in 1997 to provide a stable financial home for the Intelligent Systems for Molecular Biology (ISMB) conference and has grown to become a larger society working towards advancing understanding of living systems through computation and for communicating scientific advances worldwide. Genomics is an interdisciplinary field of biology focusing on the structure, function, evolution, mapping, and editing of genomes. A genome is an organism's complete set of DNA, including all of its genes as well as its hierarchical, three-dimensional structural configuration. Bowtie (sequence Analysis)
Bowtie is a software package commonly used for sequence alignment and sequence analysis in bioinformatics. The source code for the package is distributed freely and compiled binaries are available for Linux, macOS and Windows platforms. As of 2017, the ''Genome Biology'' paper describing the original Bowtie method has been cited more than 11,000 times. Bowtie is open-source software and is currently maintained by Johns Hopkins University. History The Bowtie sequence aligner was originally developed by Ben Langmead ''et al.'' at the University of Maryland in 2009. The aligner is typically used with short reads and a large reference genome, or for whole genome analysis. Transcriptomics
Transcriptomics technologies are the techniques used to study an organism's transcriptome, the sum of all of its RNA transcripts. The information content of an organism is recorded in the DNA of its genome and expressed through transcription. Here, mRNA serves as a transient intermediary molecule in the information network, whilst non-coding RNAs perform additional diverse functions. A transcriptome captures a snapshot in time of the total transcripts present in a cell. Transcriptomics technologies provide a broad account of which cellular processes are active and which are dormant. Lior Samuel Pachter is a computational biologist. He works at the California Institute of Technology, where he is the Bren Professor of Computational Biology. He has widely varied research interests including genomics, combinatorics, computational geometry, machine learning, scientific computing, and statistics.. Early life and education Pachter was born in Israel and grew up in South Africa. He earned a bachelor's degree in mathematics from the California Institute of Technology in 1994. He completed his doctorate in mathematics from the Massachusetts Institute of Technology in 1999, supervised by Bonnie Berger, with Eric Lander and Daniel Kleitman as co-advisors. Steven Lloyd Salzberg (born 1960) is an American computational biologist and computer scientist who is a Bloomberg Distinguished Professor of Biomedical Engineering, Computer Science, and Biostatistics at Johns Hopkins University, where he is also Director of the Center for Computational Biology. Early life and education Salzberg was born in 1960 as one of four children to Herman Salzberg, a Distinguished Professor Emeritus of Psychology, and Adele Salzberg, a retired school teacher. Salzberg did his undergraduate studies at Yale University where he received his Bachelor of Arts degree in English in 1980.
