On 22 November 2005, in the first leg of the Copa Sudamericana SF against Chilean club Universidad Católica, Palermo scored Boca's second goal to tie the score at 2–2; this goal proved to be very important as Boca won 1–0 away in the second leg and qualified to the finals. In the second leg of the Copa Sudamericana finals on 18 December 2005 against Pumas UNAM, Palermo scored a goal in the match which eventually finished 1–1 and went to penalties.
