Transfer RNA-like Structures
Transfer RNA-like structures (tRNA-like structures) are RNA sequences, which have a similar tertiary structure to tRNA; they frequently contain a pseudoknot close to the 3' end. The presence of tRNA-like structures has been demonstrated in many plant virus RNA genomes. These tRNA-like structures are linked to regulation of plant virus replication. tRNA-like structures mimic some tRNA function, such as aminoacylation. Pseudoknot
__NOTOC__ A pseudoknot is a nucleic acid secondary structure containing at least two stem-loop structures in which half of one stem is intercalated between the two halves of another stem. The pseudoknot was first recognized in the turnip yellow mosaic virus in 1982. Pseudoknots fold into knot-shaped three-dimensional conformations but are not true topological knots. Prediction and identification The structural configuration of pseudoknots does not lend itself well to bio-computational detection due to its context-sensitivity or "overlapping" nature. The base pairing in pseudoknots is not well nested; that is, base pairs occur that "overlap" one another in sequence position. ''Barley stripe mosaic virus'' (BSMV), of genus ''Hordevirus'', is an RNA viral plant pathogen whose main hosts are barley and wheat. The common symptoms for BSMV are yellow streaks or spots, mosaic, leaves and stunted growth. It is spread primarily through infected seed and can be spread through mechanical transfer of an infected and uninfected host. Plants infected with BSMV are more symptomatic in warmer temperatures. Resistant hosts and sterilization of equipment are the best ways to control the spread of the pathogen. BSMV has been known to reduce the yields of barley by up to 25%, but is not a major problem because of resistant varieties of barley.
